Iwmigrate did not copy large number of files

My company upgraded Teamsite from 5.52 sp1 to 6.1 sp1 about a year ago. To fix a database crash issue, IW support asked us to run iwmigrate on our backing store. The command is supposed to covert our data from 5.52 format to 6.1 format. After submitting all files to the staging and creating a new edition, we ran the iwmigrate command. We knew the iwmigrate command would miss some files, but it did not copy about one third of the files in the final edition of one branch (The branch contains more than 30,000 files).

Have you encountered this type of issue?

OS: Windows 2003
Teamsite: 6.1 SP1
